stand up and sit down faster 
It may be that you're used to coming out of the saddle further on a longer stride, perhaps try and stay closer to the saddle and make your rising shallower. Or do sitting trot until you get a feel of his rhythm. Is he balanced enough to be in rhythm or is he going between faster and slower as that will throw you off

How long have you had it? I suspect it's one of those things you will just get used to in time. I thought at first my new mare had a bizarre trot and thought I'd never get to grips with it. Now it feels very normal.
