Rain Water Harvesting

For those of you that have no mains water and have to collect rain water for you horses.

How do you do it successfully?

We inherited a system collecting water off the stable roof into white containers. The water is brown and has bugs in it. We thoroughly scrubbed them clean when we got there (very difficult), but still it sometimes smells. The horse drink it, but I worry.

Is there a way to ensure the water stays clean.

I have a mobile stable in my field and have attached water butts to the downpipe off one side of the roof. I have 5 water butts in total and this does my one horse all year round..even in this dry weather. Occasionally I have had to bring water from home but we are talking perhaps a 2 week period in total over 3 years.
The water can sometimes be yellow from the pollen following a dry spell but it is better for him to be drinking water from the clouds than tap water. I have never had problem with bugs in it though.
 
I collect rain water and it tends to wash down a lot of bird poo - so if you can sieve this out before it goes into the tank it will help. I think rain water needs to be kept shaded from sunlight to prevent bacteria grown (or possibly the other way round)
I only use fresh rain water as have mains water - I use it to water veg when it goes murky.
I wonder whether you could make a mini pond and use pond plants to aerate the water and keep it clean? Non poisonous plant obviously.
