Is there anything in planning permission rules or building regulations that would stop flats being built over a row of stables?

If it were possible, how cool would that be?

Yes, Living accomadation for humans has diffierent rules to those for animals. This includes the location, so you would need to discuss with your Planning dept.
 
I would expect you would need to meet quite a few building regs esp. in respect of the passage of sound and also fire. The best bet would be to talk your plans through with both the Planners and Building Control...and then submit your application.

You talk about 'flats', ensuring you have adequate means of escape might be tricky, also if you are planning flats on just a single run - the room's wouldn't be very deep, of course it depends on your design.
