So I'm riding this pony bareback because her summer fat makes her really comfy, and she's got a lovely smooth show-pony trot... but I've never really 'got' sitting trot in a saddle, and I don't want to jar her back bouncing around!

I find that if I really relax my lower back I can absorb the movement, but does this make it harder for her to move?

as long as you are not slouching. If you are carrying your upper body with your core muscles (tummy muscles) and have your lower back relaxed then you can absorb the movement of the trot and it makes it easier to sit in to!

Your lower back needs to flex the same as in walk but quicker. Your hips will swing from side to side a little too, which you'll notice a lot more bareback than in a saddle. By totally relaxing your lower back I wonder if you're collapsed at the waist, which will stop you bouncing but won't do your riding any good.

Put the reins in one hand, bend the other arm at the elbow and put it behind you horizontally, in the lower back. It should fit neatly and if you then experiment with alternately slouching and hollowing your back, it becomes fairly obvious where the correct position is (somewhere between the two). Walk around the arena like this to feel what your back is doing then try to keep that feeling in the trot.

I sit deep with my legs hanging low and sit slightly back ( well it feels like I do although doesn't look it) and go with the movement. I also do a rising trot too but it doesn't look as obvious as in a saddle. He is a heavey weight cob, well covered and is so comfy I think he prefers hacking out without a saddle.

Thanks Sugar and Spice that's a great tip. Debsey I think you're v brave hacking without a saddle! Have you ever gone out the side door?

Ditto this. I ride Hairy everywhere bareback mostly also :)
