Broodmare with flat feet

I bought a broodmare from show jumping lines SSH a few months ago which I will put in foal next year but for the last month she has become lame due to her having flat feet. It started off with a slight swelling in her leg and progressed to lameness. I had my barefoot farrier come out to confirmed the flat feet and that I could in time harden them up through hoof oils, I was still a little concerned so I had the vet come out who also clarified the flat feet/soft soles but suggested getting shoes put on her. She is fed TopSpec which has improved her overall health, she currently lives out as she isn't happy being stabled. Today I came to the field and she has taken a chunk out of one of her hoofs and its very sore on it with her leg also swollen, I bought her sound and she had straight conformation but I now know the slight indent on one hoof was due to her walking slightly off due to the uncomfortable soles. Any advice on what's best for her much appreciated. I now have second thoughts from breeding from her as I want to put her to a show jumping stallion for me to compete but don't want to end up with a horse that cant take the impact of jumping. thanks
 
My main priority is to get her comfortable and happy, i have googled a lot about this and everyone seems to have a different reason for such a thing, i know pads can be put on with shoes to help and the environment seems to come up a lot, but wondering if i should quite while im ahead. she has the best nature and a lovely technique over a jump and i have also seen some of her off spring which are good.
 
the vet confirmed her leg was swollen due to the pain and inflammation coming from her soft painful soles, it like when horses have abscesses they often have swollen legs but there's no abscess that they can find.
