Having issues getting balanced correctly riding my cob - we don't seem to be in sync very often!! I'm assuming it is because I am quite tall at 5ft6 and he is only around 14.2... not used to his choppy little trot!!

How high are you rising, and how are you rising? If you're tall, rising up fully will be too slow to keep up with him, and you'll get left behind. Try smaller, quicker rises, using the core to stabilise. Likewise, if you're trying to rise right up (I don't know your level of riding and I don't mean to be condescending in any way!) you're going to lose your balance. Think more of tucking your tailbone underneath and pushing your pelvis forward and up at a 45 degree angle. You only need to come out of the seat a few inches.
