My horses poo's are like green cow pats and when I was poo picking last night, there were maggots in some of his poo's.

Ive checked the fresh ones as soon as they come out and there arent any in that or any in the stable.

Could this just be the flies and where they've laid their eggs or should I be worried?

A nice fresh steaming poo is like heaven to flies.Nice and warm to lay their eggs in.I wouldent worry!!.

How old where the poo's? In warm weather a life cycle can be as quick as 4 or 5 days. So its probably just fly maggots.

If you have just wormed they could be bot fly larvae, although it is a bit early for them - If in doubt worm or worm count.
