Nails in shoes- help!

Ok so my boy was shod today, and the nails the farrier put into his shoes/ feet are not flush against the shoe, they are slightly higher than the surface of the shoe.
It's almost like they are road nails but they aren't.
He does normally shoe him like this, and they do wear down and are flush with the shoe.
However I'm worried this isn't right and that they should be flush straight away, especially as its very important his feet are balanced ( due to previous injury farrier is aware of ) and I can't imagine tottering around on the nail heads is good for him.
Can anyone shed any light on this for me? I asked my farrier before about it and he just said they wear down. Last time he shod him I didn't notice them being so bad, but today all his straw bedding was stuck round them.

when mine were shod they always stuck out for a few days :) and thats will all of the different farriers i have had so i think it is normal practice :) mine are all shoeless now so i dont have to worry :) but i think its correct and they wear down quickly :)
 
The heads of the nail would be able to go through the hole in the shoe anyway as they are bigger, but do not fear it is correct and they will wear down, also will stop him slipping on grass.
