As far as I know the best thing to do with warts is absolutely nothing! Ours has very very tiny little ones - in fact vet doesn't know if they are even warts. They have not changed/grown in over 5 years, we just check them for any changes but there is no reason why they would grow.
Even if they do grow the general advice is to leave alone unless they are affecting the horse and then they can be removed if needs be.
I would be very surprised if whoever did the vetting did not pick up on these if you think you can see them. Sounds like more likely to be connected to the dirty sheath and possibly where flies have been getting at him - ie simple fly bites!
I am sure once your vet has seen him, he has been cleaned up he'll let you know for sure and you can stop worrying!
