I bought a hinged piece of wood from the national saddle centre that clips onto the rack for exactly this reason. They are great.

I think part of the issue is using the less chunky pipe lagging .. I got as wide as I could fit on the rack and this means the surface bearing area is quite a bit larger than a less chunky version of pipe lagging.
We put our saddles on prolite pads. No dents
